Hello Alexander,
1)The problem is the disappearance of the table header lines (above and
below the table header).
I was told that the option compatible mode might restore this. In the XEP
documentation (XEP 3.4 user guide) 3 ways are mentioned to control the XEP
options- one of them: "As a record in the configuration file (its location
is set by CONFIG option)." Further down, the XEP2_COMPATIBLE_MODE option is
explained, which I tried.
2)I am not sure if border-collapse can do the job. I tried this (with no
effect) on the table level. What I need (on every table header) is a topline
and bottom line that separates the table header from the rest of the table.
I wish to do this in the stylesheet to prevent having to add row separators
in the XML instances. How can I do this with the XEP engine? When I add a
background colour to the table-header properties, this is displayed
properly, but not the lines. How come?

Could you please describe a problem with versions deferences in more
details? There is no option 'XEP322_COMPATIBLE_MODE', but there is
a 'PAGEWIDE_FOOTNOTE' parameter in case discrepancies caused by footnotes
behavior. I need additional information about your problem to suggest
something useful.

Border on fo:table-header makes sense only then table created with
border-collapse='collapse', but XEP implements border-collapse='separate'
mode only. Difference between XEP 2.78 and XEP 3.5 appears only
because new XEP version follows XSL FO specification more strictly.
