I got it working.

It turns out there is some sort of caching between eXist and XEP so that
when I made entries to xep.xml to point to a new font the output wasn't
"catching up" until a good 10 minutes later. So I didn't give it a chance
to clear the cache. I've adjusted the XSL FO generation to bypass this
issue and now it's all good.
